A year later, on September 1st, 2001, Kyle Madigan, who disappeared after the Neo Ark events, meets with Aya and Eve in the American Museum of Natural History, and Aya and Kyle begin a romantic relationship. Aya has a vision of Eve by a monstrous creature and decides to return to the shelter to rescue her. In the Good Ending route, Aya helps out Pierce and a blinded soldier along the way.

During Aya's investigation around Dryfield she stumbles upon No. 9 in a small run down house. They battle and afterwards No. 9 mentions that he understands and that Aya is Eve. Aya's mitochondrial powers begin to awaken once more which causes a cellular reaction similar to the events of the New York Blockade Incident.
The boots look as if they are a dirt-covered red and the black socks are barely visible. Aya also wears a variant of this in the M.I.S.T. Center, with a black t-shirt and a brown leather shoulder holster worn over the shirt. While in the shooting range, Aya also wears red ear muffs with the black shirt ensemble.
